For PvP, you either want to swap the Afterburner for an MWDII or just go for a pure sniper railgun setup and pop support ships from 100km rather than try to chase ships that are almost certainly going to be faster than your Ferox is.

You do get bonuses, but you need to be in the correct squad in the gang(obviously). It doesn't matter what modules are active on your dreadnought; as long as the Command Ship has its ganglinks running you will get whatever bonuses they give.
